Regions provided by your plugins show the legacy square black box in the upper right corner if they are de-activated.
It would be more consistent to have them greyed out, no matter which markup of inactive regions would be preferrable.
I just checked this for Hyperlink and Formatted label. Other regions might be affected.
The image region and the Maxima Draw regions behave consistently, they are grayed out. However, I didn't have to do anything for this. Possibly, you use a different type of region...
